Inning ending before 3 outs

Our league frequently has innings ending before 3 outs are recorded.  Frequently via a per-inning mercy rule, or sometimes the Ump gets the number of outs wrong.  Currently I bring the next batter up, then end the inning, so they're properly leading off the next inning, but that can cause inaccuracies in the pitching and batting stats.  What's the best way to handle this?
